Disclosed are polynucleotides that encode polypeptides comprising the phenylpropanoid and flavonoid biosynthetic pathways of coffee plants. Also disclosed are methods for using such polynucleotides and polypeptides to manipulate coffee bean flavor, aroma, and other characteristics, and to manipulate resistance to attack by pathogens, herbivores and insects in coffee plants.
