abstract PROBLEM TO BE SOLVED: To provide identification of genetic variation in affected tissues. A method for determining tissue-specific genetic variation is provided. For example, certain embodiments describe methods for use with specific cell types derived from iPS cells for differential molecular analysis of tissue-specific genetic variations. In a first embodiment, a method for determining the presence of a tissue-specific genetic variation in a test subject relative to a selected control gene structure comprising: (a) genetic material of differentiated cells of a selected tissue; A step wherein the differentiated cells are prepared by differentiation of induced pluripotent stem (iPS) cells obtained by reprogramming somatic cells of a test subject; and (b) differentiation. The genetic material of the cell is examined to compare one or more genetic structures of the genetic material with one or more control gene structures, thereby determining the presence of such genetic variation in cells of the test subject's tissue.
