In this third installment of the four-part series, Alain, Mairin, and Steven arrive at the Devon Corporation in Rustboro City, where they make contact with Alain’s boss, Lysandre. Lysandre informs the trio that Primal Groudon and Primal Kyogre have appeared and are both moving towards a mysterious energy source that is suspected to be the missing Giant Rock.
Steven recounts the legend of the ancient times when Groudon and Kyogre struggled against each other to expand the continents and the seas. The two battled over a source of enormous energy with such ferocity that it nearly destroyed the world. Unfortunately, this legend seems to be playing out again!
Steven analyzes the Legendary Pokémon’s separate paths towards the Giant Rock and determines that they will cross paths in the ocean off the coast of Rustboro City. Despite Mairin’s objections, Alain and Steven travel to the meeting point to observe as the two Pokémon collide near the Giant Rock and engage in an epic battle. Lysandre gives Alain orders to protect the Giant Rock at all costs.
Alain and Steven send Mega Charizard X and Mega Metagross out to battle Primal Groudon and Primal Kyogre, but they prove to be a mere distraction. The situation seems bleak—particularly when Mega Rayquaza arrives to join this all-out battle! Just as it appears that Mega Rayquaza will claim the Giant Rock, a submarine emerges from beneath the waves and pulls the Giant Rock into its hull via a powerful energy shield.
Lysandre contacts Steven from the submarine, confirming that he’s taking the Giant Rock to Kalos. As the situation settles, Alain leaves Mairin to return to Lysandre Labs to continue his training, but Steven and Mairin decide to follow their friend.
Plot
Following the disappearance of the Giant Rock, Alain and Mairin accompany Steven to the Devon Corporation's headquarters in Rustboro City. Inside, Lysandre streams footage of Groudon, telling Alain and Steven that it is 100 miles off the coast of Rustboro and fast approaching. On closer examination, they notice that Groudon has undergone Primal Reversion, a mysterious phenomenon that is theorized to be the true and incredibly powerful form. Steven wonder when the other one will appear, with Lysandre soon getting word that Kyogre is traveling south of Sootopolis City. Lysandre fears the world might be destroyed if the two clash. Steven explains that Primal Groudon and Primal Kyogre clashed in ancient times, expanding the land and seas as they tried to take possession of an incredible source of power – the Giant Rock. Steven and Lysandre are both convinced that the two Legendaries are heading straight for the Giant Rock. Alain immediately volunteers to intervene, and Steven offers to assist as well. Mairin fears the situation could be dangerous, though Steven assures her that they are just going to observe from the skies. As Alain prepares to leave, Mairin refuses to come along because she is too scared after her encounter with Rayquaza. Alain's focus is unwavering and he reminds Mairin that he promised to assist Lysandre in his quest to become stronger and then leaves, flying directly for the flash point with Steven, while Mairin collapses to the ground and fears the worst.
As they approach their destination, Steven and Alain feel the sudden wave of heat coming from Groudon's magma. Mairin and her Chespin managed to sneak aboard the aircraft, and are currently hiding inside the cargo hold. A fleet of aircraft follow Groudon's path, with a reporter and cameraman recording everything from a news helicopter. A concerned crowd has also gathered on the Rustboro waterfront to watch as the impending clash unfolds.
The helicopter pilot followed by Lysandre are beginning to get high energy readings in the vicinity, and they suspect it might be the Giant Rock. Making its presence known, Kyogre leaps from the ocean and strikes Primal Groudon with a direct blast of Origin Pulse. Groudon retaliates with Precipice Blades, sending Kyogre crashing into the water below. It follows up with an Eruption, though Kyogre defends itself with Sheer Cold. The Ice attack transforms the battle zone into a frozen wasteland, and temporarily freezes Groudon in place.
The two legendary rivals standby as the energy increase eventually crystallizes and the Giant Rock begins to appear. Lysandre calls Alain and orders him to protect the Giant Rock for the good of humanity, to which Alain accepts the task. Alain calls on his Charizard and Mega Evolves it into Mega Charizard X. Alain's Charizard flies towards the Legendary pair, dodging a Solar Beam from Groudon and Kyogre's Ice Beam. Steven decides to assist as well, calling on his Shiny Metagross for assistance, whom he quickly Mega Evolves. Alain and Steven call for a Flamethrower and Flash Cannon respectively, which scores directs hits, but fail to halt the Primal pair. Groudon tries a Precipice Blades attack, though Charizard soars through the obstacles and uses Dragon Claw to escape any damage. Metagross narrowly dodges Kyogre's Origin Pulse and retaliates with a Meteor Mash. Kyogre swats Mega Metagross away with its fin, though Mega Metagross stops its cartwheeling by grabbing onto the ice with its claws. Mega Charizard stops Primal Groudon from reaching the Giant Rock with a Steel Wing, only to be struck down by Precipice Blades. Alain has the helicopter zero-in on the ice before he rope slides down to reach Charizard. Alain pulls several ice blocks off Charizard, and recalls it to recover. Next, Alain is thrown aside by the impact of Groudon tossing Kyogre towards him.
With the situation dire, Steven orders the aircraft make a landing so they can recover Alain. Mairin is equally determined to rescue Alain, and manages to drop the cargo hold hatch to reach him. The helicopter abandons its landing after the ice underneath cracks when Groudon unleashes another Solar Beam. As the debris heads straight for Mairin and Alain, Steven's Metagross Protects them from the projectiles. Groudon and Kyogre continue to attack each other, exchanging a Hyper Beam and Origin Pulse. Metagross uses Psychic and Chespie uses Pin Missile to stop the debris from hitting Mairin and Alain. Soon, Mairin manages to drag Alain to the safety of an ice cave.
The legendary Giant Rock finally materializes. Mega Rayquaza soon follows, taking its position to protect the Giant Rock. Kyogre and Groudon each launch an attack, though Mega Rayquaza dodges and unleashes a Draco Meteor on their warring pair. Groudon knocks Rayquaza out of the sky with a bout of Eruption, but it dodges Kyogre's Origin Pulse. Mega Rayquaza follows on with a Hyper Beam, blasting Kyogre directly into Groudon. Primal Groudon tries to trap Rayquaza with its Precipice Blades, but Rayquaza emerges unscathed and strikes back with Dragon Ascent. The blow leads Primal Kyogre and Groudon to revert to their normal states, effectively ending their battle.
Alain emerges from his unconsciousness in time to see Mega Rayquaza swarming around the Giant Rock. Unexpectedly, a submarine arrives and launches several blasts and takes the Giant Rock. The submarines simply dives back underwater and Rayquaza returns to the atmosphere in its normal form. Steven receives contact from Lysandre who reveals that he found a way to effectively seal of the intense radiation from the Giant Rock. Lysandre remarks that it is best that he keep the Giant Rock and take it to the Kalos region for further research. Afterwards, Alain checks in on his companion Mairin, and thanks her for her assistance. Mairin just hugs Alain, and in an odd moment he does the same.
Over in Kalos, Professor Sycamore watches the news broadcast of the Primal clash between Kyogre, Groudon, and Rayquaza. Sycamore is stunned to see his former lab assistant Alain at the scene. Back at the Devon Corporation, Steven informs Mairin that Alain has already left for Kalos on his own. Mairin is determined to get back to Kalos as well, so Steven offers her a lift over. At Lysandre Labs, Lysandre takes a moment to personally thank for Alain for helping secure the Giant Rock, and urges him to take a rest. Alain, however, refuses and remarks that he and Charizard still have a long way to go before they become truly strong. With a glint in his eye, Lysandre agrees to help Alain on his quest, helping stage Mega Evolution battles for Alain to compete in. Meanwhile, Lysandre's true intentions remain mysterious as he announces that incredible change is yet to come for the Kalos region.
